Adding Custom Server Coding to JMDCMS

What would be the best route in continuing development in asp.net, c#.net and vb.net for a site that would be using JMDCMS as the content management solution? Since JMDCMS is still in development updating code would potentially overwrite changes made by developers, so is it better to create a subdomain for dynamic page development or try to implement it within JMDCMS? Are there tools or a method currently implemented that aid in such a task?

JMDCMS is module / user control based system. You can create your own components and register with JMDCMS. If you plan on making any changes to core JMDCMS engine, then ideally those changes should be rolled into JMDCMS source control system.
